NTG Pathology Genomics
Bacterial isolate typing with Nextflow
Built for the Department of Health Northern Territory Pathology Genomics as a workflow pipeline for microbial genomics. It types bacterial isolates from paired Illumina reads, from assembly and species ID through to MLST, serotyping and antimicrobial resistance, and runs the Galaxy Australia RDH v5.2 workflow without needing Galaxy.
- Paired Illumina reads to an assembled, typed isolate: fastp, Shovill, Kraken2 + Bracken, QUAST, CheckM
- Typing and resistance: MLST, SISTR, emmtyper, staramr, ABRicate and abriTAMR
- Runs on Linux or Windows (WSL2) with Nextflow and containers pinned to Galaxy's tool versions
- Browser UI shows every step, tool and database version, and each run records what made its results
- Add-on tool packs for Shigella and C. diphtheriae typing
